There is only 1 heavy weapon point on Lancilot and Leo. Does it worth exchanging the firepower for that extra protection?

The definitive answer is, it depends.
Ancile bots have a different playstyle and purpose. This is why many top tier players run one of each kind of lance.
If your playing solo its up to you. In a well organized squad anciles play a much larger role in battlefield domination.

In a well organized squad anciles play a much larger role in battlefield domination. my ancilot is leagues more useful when i am with others. near invulnerable,but can be beaten by multiples, but with teamates unstoppable.

Also worth noting that since Thunder is strong below ~200 m, its use on a slow bot (Leo, Lancelot) is not that advantageous. All light and medium bots can backpedal to the range they desire, either ~300 or ~350 m, even Rhino can escape and Griffin will hop away as well. So you may push, but probably won't hit with the DPS you hope for. Meeting RDB Grif is a nightmare.
IMO the deadliest Thunder carrier is Carnage, followed by Boa/Golem/Vityaz. Slow heavy bots are good either in early stage (better chance of surprising somebody) or in late phase (lots of Lancelots - same speed, big hit area or Ancile)

I use an Ancile Golem and it lasts a lot longer in game than if I were to equip it with a Thunder.

The Ancilot is a team bot. The firepower is less than stellar but that is not it's purpose. It is supposed to attract fire so your squishier team mates can direct their firepower on the reds. Try running an Ancilot with another Ancilot. Both bots when close together is almost invulnerable to rocket fire unless the reds have some serious thunders or continuous ballistic fire to tear those anciles down.
