Is a Level 6 weapon always stronger than a Level 4, regardless of the rank of the Level 4?

In the long run yes, but an RPG4 could have more damage than an RPG6 if the RPG4 is upgraded far higher than the RPG6. The main difference beside the maxed upgrade is that two RPG6 can only be used on a bot with hardpoints for 12 energy, while two RPG4's only require hardpoints for 8 energy, which is why early on you can't mount RPG6's on a Lancer for instance.

@kellhound Weapons of the same kind that cost different energy are directly scaled to each other by their energy cost. So, the 2 cost RPG deals a few points shy of half of the damage as a 4 cost RPG, and the 6 cost RPG is about 50% stronger than the 4 cost RPG at the same levels.
Unless you're running light bots, your main focus is going to be on 6 cost weapons, because Light bots(Lancer, MD, Shadow, Cheetah) only have 4/6/8 available energy until rank 4(which is quite a ways down the road). Javelin 4, RPG4, Pulse cannon 4, and Plasma Cannon 4 are useful to level up if you plan on running any of the bots listed above, otherwise they're useless after your medium/heavy bots have 12+ energy capacity, For every other weapon than the ones named, the 6+ cost versions are the only thing you want to sink any resources into.

Killshot is a natural home for Javs... especially early game. Mobility + a last ditch close support option (its ability) = support where you need it with at least one Get-Out-of-Jail-Free card. I have since gone to Missile Rack 6 for my KS, but that is only because I had them and really like the whole "try to stay alive while killing them" aspect to direct fire weapons on that bot. That said, I definitely played tons of games with Javs on there and they did a damned good job.
Plasma on Jug should be OK... I use Pulse Cannon on mine though... so am not a definite authority on the matter. I have faced a few that run them, prolly more upgraded Jugs with Plasma Cannon 6, lately, but still, they are deadly if they get you away from cover. I believe if they are similar level they can take more abuse than most bots so will tend to come out the victor in most 1v1s against similarly leveled lower HP bots with less bursty weapons.

If they're Jav 4's, Killshot is the best platform you have now, unless you have Jav6 and a Killshot that can equip them. Jav 4s are best on Lancer and MD when they're upgraded enough to be able to hold both, and Shadow, which starts with enough energy to use them right away. If it's Jav 6, definitely Killshot, and if your Killshot isn't strong enough for them, Paragon is the bot they make the most sense on.

So....Jav 6on Killshot, move Juggy into lineup....RPG6 from Killshot, which will ow be wearing the styling and profiling Jav6?? My pulse cannons are on my Ares. I can swap...just looking for the best fit.
